All iTRAQ®, aTRAQ™ and mTRAQ® reagents are shipped in acetonitrile from the factory.
Using additional acetonitrile during the labeling reaction is not advised. While iTRAQ reagents are stable in acetonitrile, the labeling reaction will be slow and inefficient in this solvent. Using alcohols such as ethanol and isopropanol should also be avoided since these can cause the reduction of tyrosines in a side reaction. Isopropanol can be used as a substitute for ethanol. In addition, the use of methanol should be avoided.
