Answer

Run times may be longer after upgrading to MPX software 2.0 because the acquisition methods may be different for the two streams. Make sure that the methods for both streams are the same.

We do support the use of different MS methods, but using different methods compromises the throughput performance. A sample with a different acquisition method is not be injected until the current sample acquisition is completed.
